I mainly watch comedy anime, so my knowledge on "deep" anime is very limited, but the ones that I have watched that might met your requirements: The Tatami Galaxy, Psycho-Pass, and Death Parade. There are probably more, but these are the only ones I can think of right now.

The Tatami Galaxy is really difficult to explain, and if I do - its a massive spoiler. I don't really recommend it because it is so unconventional in terms of anime, but there is such a deep meaning that you won't even see coming until near the end, when it all comes together and makes sense. It's mind-blowing.

Death Parade is an anime that takes place in a bar that stands between reincarnation and oblivion. After people die, they show up and play a game, only the winner can be reincarnated, sometimes the winner isn't the one that "deserves" to be reincarnated. This would have been a great first pick, but since the series didn't have that great an ending, there were many questions left unanswered.

Psycho Pass happens in the future in a time where the country determines a person's "role to society" and their "potential" to become a criminal by a biological scan. You can already see how many implications and problems that would arise. This series goes beyond regular anime since it makes you think and ask yourself a lot of questions on if humans are innately good or evil? Do we strive to side by justice because it is in our nature, our personalities, our entire being, or do we do so in order to simply create the facade of appearing as a righteous person? Are our actions a culmination of self interest, in that we do everything for personal gain? Forging relationships, creating bonds; are they simply methods to reach the end goal of personal satisfaction and happiness? The show has a lot of gore so beware of that.

Maybe watch Psycho Pass first, there is a season 2, and make sure you watch the movie after as well. Then you can watch The Tatami Galaxy, and Death Parade if you want in the end.
